Alt+F IS flagging. The default is non-combatant but you can flag up with an Alt+F or become automatically flagged by going into lawless areas, taking part in certain PVP events, gathering death loot now if the loot is not yours, your guildies or someone in your raid ect. You can also become auto flagged if you do not have the setting to prevent your heal and dps aeo from hitting non-combatants. Hitting Alt+F voluntarily changes your status from non-combatant to combat mode (yes ready and willing to fight) which is flagging. While in combat mode you can fight against and kill other flagged players (PVP) or non-combatants (PK) with forced combat. The intent of the developer is to incentivize PVP while deterring both griefing and PKing. Unless there have been recent changes, if you do not think that Alt+F is flagging, go try to attack someone without hitting Alt+F.

I will say the system feels somewhat clunky as it is now since u want to be able to retaliate asap when somone hits you instead of finding the flag button to then proceed to attack back. I do agree there should be an option that prevent aoe from hitting green players when u are purple though.
